One logical way of looking at it is, that "if" this problem only showed up after you had taken it to pieces then something "has" been upset somewhere in the timing mechanism, and of course you didn't mention what the repair was and that could well have a bearing on what is liable to be causing the problem, as there isn't really very much that can be done inside a scanner without upsetting something.
